Neji would win. We have no idea of how much Hinata has actually grown. All we know is that Hinata grew enough to become chuunin, and Neji progressed to jounin in the same amount of time. Neji's naturally a genius, while Hinata is below average. Neji was superior before, and by rank and natural ability is superior still.

Neji was the ONLY genin in Konoha who reached the rank of Jounin after the time skip. He has went beyond most byakuyagan users. Quote from Wiki:

I disagree with both of u guys Hinata has the most potential out of all the byukuggan users by far n wait just watch Hinata n Neji will fight in a Shippuden eps watch or she will show of her skills.She's been through so much to n if she wasn't as timid as she is now she would have trained up and actually want to surpass neji.Neji is just trying to get past the best person in the clan Hinata. Why would Hinata even fight Neji? That doesn't even make sense. They have no animosity toward each other anymore and fight for the same cause. As for Hinata having the most potential, that is completely baseless. Neji has shown to have the most potential among the Byakuyagan users as he has been able to increase his range many fold beyond what it should be.
