I do not ever see Ishida ever forgiving Mayuri. I am hoping that Ishida will be able to take him down.
Mayuri is truly evil in my eyes. He is up there with Aizen. Even though I do not dislike Aizen as much as Mayuri. I have to wonder if Mayuri is working for some one that it evil. It would make sense.
As to his Vice-Captain I hope that she would not kill herself if and I hope when he dies. I would hope that somehow she would be strong enough to live without him. I rather liked her.
However as I said before I am really hoping that Ishida gets to be the one to take out Mayuri.

I don't think that they will become friends at all... Even if Mayuri bends and decides not to experiment on Ishida anymore, I think that Uryuu will still hate Mayuri for killing his grandfather. That kind of hatred usually can't be resolved.

Besides that, in the manga:
Ishida promised his father not to have anything to do with deathgods anymore if he wants his powers back.

It was a pretty one sided battle , with Ishida's grandpa facing like .. say , 10 + Hollows .

He asked for assistance from the Shinigamis , but since Shinigamis have always dislike the ways of the Quincys , they delayed the request . As a result , grandpa died .

It is only after his death that his body is sent to Mayuri for experiment .

I myself think that it's hard to imagine that Mayuri would try to kill Ishida as fastas he see him. They battled because they were forced to do it, Mayuri who was captain knew that releasing of zanpktou in war is ok - in his case "YAY I dont need to hold back anymore, I can swing my sword however I like"

And Ishida, well he was a ryoka, and his mission was to save Rukia. In his case - I can't lose, I have to win, or else I would fail. So he just had to surpass Mayuri, there weren't any other ways.

that's why I don't think that they would fight again, next time they meet. Any captain would stop a ryoka lika Ishida, the question is how they do. SOme of them are kind, like when Shunsui wanted to be firend with Chad and beg him to go home. But Mayuri wanted to take Oirhime as a research object ..

Why would Mayuri (as crazy as he seems) or Nemu opt to try and kill Ishida when the Bount are currently a threat. Morever ever since Aizen got away the Gotei 13 and Ichigo's group are at peace. They're all working together and Ichigo and his friends are practically now under Soul Society's watch and protection. So seeing as Ishida and Mayuri are allies it would be dumb for them to fight (not matter how much they dislike one another).

Mayuri is a very loyal person to General Yamamoto, that I know for sure. NO WAY HE'S WORKING FOR AIZEN OR ANYONE EVIL LIKE HIM. He's quite selfish, and likes to mind his own research business, so as long as Yama-jii allows him to do his stuff, he'll be loyal to him, shown in this two scenes:
- In the special Captain meeting, he was abt to face Zaraki, until Yama-jii stopped them, and they both keep quiet. That's respect Mayuri showed to that old man.
- In the filler, when he announced somebody hacked into his database, he asked "have you forgotten some of the RESPONSIBLE captains have become traitors?" to Ukitake. That's not what someone who plans to betray Yama-jii would say. He knows his responsible well and holds to it.
